What you can do in this instance is eliminate the box. Simply center the fans mounting plate over the joists, drill pilot holes and screw it to the ceiling with long screws. (The drywall sandwiched between the joist and plate))
The fan mounting plate and trim cover will now serve as the box.
I know what you are talking about, if the box sticking out a tad too much, the fan will wobble with even the slightest blade imbalance.
I have done this several times and it works fine.
Now that it is mounted securely, you can balance if needed.
I use pennies taped to the top of the blade.
